Bus is much cheaper, and faster, unless you are taking any high-speed train line, in this case bus is much slower, but much, much cheaper.

Continental-Auto (Motorcoach) serves the route Madrid-Bilbao from Madrid's Avda. de America Bus station. They are faster than Renfe and much cheaper. The only problem is that in the winter you could encounter wintry weather that closes the Passes thru the mountains.
